Only a partial answer for you, but the DDS legs are indeed shorter, especially the thighs.

I suspect, the torso internal frame is the same between the two, but I don't know that for a fact. You probably know that the internal upper frame is identical between DD, DDS, and DDdy.

I'm doing research into getting my OG Miku an updated skeleton.  She currently has the Base Body III skeleton and body.

From what I understand, the F3 body has screws everywhere so that the skeleton can be easily tightened should any part of it loosens.  And her regular skin can go over-top the updated skeleton.  Is this true? 

Is it worth it to update her skeleton, even after I got Coolcats shoulder joint and hip joint aluminum sheaths?

For those unfamiliar with Japanese vocabulary and may want a little help:

もちあし (mochi ashi), ボーイタイプ (boy type), 約 (approximately), 胸 (bust), 普通 (normal bust), A. 身長 (height), B. 胸囲 (chest), C. ウエスト (waist), D. ヒップ (hip), E. 股下 (inseam), F. 太もも (thighs), G. ふくらはぎ (calf), H. 足サイズ（幅×長さ）(foot size, width x length). The other important vocabulary should be more obvious, as they use common abbreviations.

This additional page also tells you what parts are compatible to other dolls.
